Hey, when I first overclocked the 2500+ to a 3200+ Prime 95 was running for a max of 12 minutes. A day or so later I hve run prime 95 again this time with results of 57 minutes, still not that great. Now I've installed the latest catalyst drivers for my video card and played doom 3 numerous times. Ran it again it went for almost 3 hours with out getting an error.
Is it possible that the processor is getting "worked in" or is the program just trying to get me to piss off:P?

Have you raised the cpu voltage?
Though my computer runs great at 1.65v, Prime 95 won't run more than a couple of minutes unless I up the voltage to 1.675v, even running at only 3200+ speed. I've had it run more than 10 hours at that voltage. That small voltage increase doesn't affect my temps either. YMMV, of course.
Though it shouldn't be a problem if HS was installed properly, what are your temps?

I'd also say give it a little bump in volts. My 2500 also runs great at 1.65 but needs 1.70 to run Prime95 over night...............I guess it's the way the chips fall...... I do have a different 2500 CPU that will run prime95 all day long at stock volts but it a locked chip............ I may switch it out one of these days as the locked chip also runs cooler at stock speeds and OC speeds............... 8)

Temps are around 48 when running prime 95 at the default voltage

That's not too bad. Did you/they use Artic Silver 5? If so, you'll probably get a degree or two better after a couple of weeks. Also if so, you'll occasionally need to shut off the computer, to let the cpu cool. I think they recommend every 8 hours or so. Don't know about other thermal compounds.
What heatsink did you end up using?

yes, this 'theory' is known as burning it in... many swear by it.... keep working with it and see what comes of it :)
